YMMV, but generally speaking they will check you all in. You and your wife have access because of your AA b/c flight. Hard to see an agent checking you both in and then pointing you to regular lines for the kids. There are lots of reports of people having a +1 that does not qualify being checked in, even on separate tickets.
Agent can say no via the rules, but in practice seems a little silly/petty.
