Probably too late for this, but if you don't need the miles/spend towards status, the only way to do it as such is to book everything as one-ways, and use miles for you both in 1 direction and pay for you both in the other. There is no way to retroactively link PNRs (other than the useless note/notation mentioned here already), nor is there a way to mix award/paid tickets.
