If you are concerned about differences between departing from TSA or TPE in Taipei, in my humble opinion, you should worry more about the differences and praticality between NRT and HND on arrival. As said by M60_to_LGA, going to TPE from downtown Taipei is very easy, quick and cheap on-board a very comfortable train from Taipei Main Station, going from NRT to downtown Tokyo is a real pain.
But of course, I understand the cost issue of the flight.
