How soon is the flight? I would not worry as long as the PNR actually has a ticket number associated to it then all will be well. I am sure BA's systems will update at some point and you will see the Avios deducted from your account.

I booked a reward flight about 6 months ago and it took about 5 days for the points to go. Booked another yesterday and it was instant. It's a lottery. Just keep an eye over next few days and they'll probably get debited
Luckily it’s not for a few weeks, but it is a segment part of a larger itinerary, hence I’d like to make sure all my ducks are in a row. I’ve booked a plethora of ba issued aa partners and the avisos has always been deducted instantaneously. I would call back BA, but since there’s zero availability for that segment, I don’t know if I should let CS reps touch the ticket..
So this is not the same, but I had a good budy book a BA issue: QR operated flight out of IAD where I guess a similar thing happened and upon check in he was SOL and had to book a new (cash)ticket via EY
