I think that was more of an issue with Manchester Airport back then, as their flight transfers service was closed for an extended period of time. I flew IAH-MAN-ABZ and return a couple of months ago and had no issues checking bags through and having both boarding passes issued in both directions. A relative took the same flights a couple of weeks ago and also had no issues with through-checking bags. Loganair also accepted the SQ checked baggage allowance although if the carry on exceeds their limits, the bag is valeted and returned at the aircraft steps. Neither of us were charged for bags by Loganair, so you may have just been unlucky.
