As for the checked to final - are they Qantas award tickets? Ie e-tickets start with 081? I couldn't quite make out the case, but if 081-tickets policy says 'no through check on separate PNR'.

Is customs/bag collection usually quick at Helsinki? Arriving around 2:15pm, in business so imagine will have priority lane access etc?

Perhaps Qantas would be able to book and then add your second segment to the existing PNR. Technically it should be doable, so maybe call and ask?
No recent experience about bag collection, but I would say it is rather fast.
Customs is generally quick, just a walk-through filter. You could be chosen for secondary but shouldn't take very long either.
