Tokyo is a world class city and is easily worth more than two nights, especially given you will be jet lagged for the first few days. It would be like visiting the UK for the first time and only spending two nights in London. My recommendation would be to base yourself out of Tokyo for the first week or so and do day trips from there. Due to the amazing train system you can go quite far within one hour of Tokyo by train. Then you can return to Tokyo for an amazing dinner and night out each night. No need to fuss about moving cities every couple of days.
