I would take the domestic first option through PHX without hesitation. The seat is quite a bit wider, service is much better (difference between Y and F domestically), you will get actual food, and you get to better break up the trip (either option is long and not super comfortable IMO.) The advantages of 787 PE will be a screen and a pillow/blanket - not things I'd personally value on a daytime flight with a personal ipad.
