Your res would be payable in JPY even when you get a USD quote. You might be able to book at an advance purchase non-refundable rate when your lodging becomes available. Or, some places are pay now but get a refund when cancelled some time period before check-in date.
Other than those two options, IDK how you would "pay in USD" unless there was some odious DCC, like what are offered at some ATMs.
