AA Auto-Issued New Ticket Numbers, Credited CC; Why?

Hello,
I'm hoping some AA experts can help a family member out with a question she has. I don't fly AA often myself, so I'm not sure if the answer is something easy (fare class change) or if something else is going on.

Last September, my family member booked 4x tickets on the following route:
  • ROA - CLT (R)
  • CLT - SEA (R)
  • SEA - CLT (D)
  • CLT - ROA (M)
The cost of the tickets was 4x $2,029.39 ($1,845.57 + $183.82). Ticket numbers were, for example, 1230, 1231, 1232, and 1233.

Between then and now, there has been one minor flight change and then several changes where departure/arrival times have changed by a minute or two.

Today, the family member received a "Your trip confirmation (ROA - SEA)" email with the following:
  • ROA - CLT (Y) -- change in fare class from R to Y
  • CLT - SEA (R)
  • SEA - CLT (D)
  • CLT - ROA (M)
Ticket numbers have changed to, for example, 9870, 9871, 9872, 9873.

The price on the updated tickets is now $1,936.21 ($1,758.89 + $177.32). The email indicates that they were paid for with flight credits (it notes the original ticket numbers 1230, 1231, 1232, 1233) and then the difference in price is being refunded to the credit card on file.

Did this credit happen because of the change in fare class on ROA - CLT from R to Y, or did something else cause this? I've had fare class changes before, but I don't think I've ever automatically received new ticket numbers and a credit back to my credit card.
