I've never been able to pull up my reservation on the JL website which was made through AA. Fortunately, I never had any ticket issues later and as I remember at check in you can even start at the AA website and it will take you directly to the JL website where your reservation suddenly opens up. Regarding seats, I've always looked at a seatmap beforehand (JL website is excellent for showing seating charts) and then called AA and they are able to pull up the seatmap and give me the seat I want. I'm EXP and usually fly in business so not sure if that makes any difference.
