This has just happened to me as well - just flown LHR>JFK>SFO on a work ticket booked in J. Booked via CWT as required by policy.
I later upgraded to F at my own expense (via a ticket change, not an AUP or POUG). Total cost of the ticket including the original price + fare change to upgrade should have yielded far more Avios than the old method, even removing the ineligible parts.
The LHR>JFK sector just posted at 12968 Avios, the exact number specified by the calculator using the old method for a Gold member on an A class ticket.
My last ticket booked via CWT earned the full Avios on the new method, so it's not a TA problem. I'll call GGL when I get home.
I thought I'd follow up on my experience here in case anyone else is having the same problem and to ask for some advice. BA took three weeks to resolve my case, eventually responding with a generic non-apology. I followed up with GGL via email, who (very promptly) sent me the following explanation:

From my point of view, this was just another standard CWT work booking, the previous 3 of which all credited correctly using the spend based method. Since this discrepancy has cost me about 60k Avios, I'd be interested if anyone has any advice to avoid this situation?
