Agreed. You don't even have to go as far as the Munich Hauptbahnhof. You can take the S-Bahn from the airport to Munich East (Ostbahnhof) and catch the train to Salzburg there. It doesn't save a great deal of time, but it's an easier station to make the connection.
Ohhhh, you're right! Last time I was there in November, HbF is now a full-scale construction site. Good reminder to avoid it, if possible. But still, this is a much better option than going the 3-day RDU-LHR/LGW-SZG route.
