If you buy an upgrade offer, or upgrade with points, you retain the lounge access, baggage allowance and points earning of the original ticket's fare bucket.
If you pay the fare difference to reticket into the higher cabin, you get everything the new higher fare bucket includes.
So it's important to look carefully at what you are buying. It's more obvious when they send you an upgrade offer for one sector by email, and probably also during online check-in as you describe above. But if you click the upgrade flight button in MMB you might want to double check which it is.
