Hong Kong 4 nights at the Penninsula or RC then on to Bali.
Beach - 4 nights in a Beach Front Villa at RC (Jimbaran Bay) Left side of Penninsula - West
I like the idea of a mega resort to start with while staying in the Villa will allow us to be away from it all when we don't want the the mega feel.
Beach - 2 nights in a Beach Front Villa at Amanusa (Nusa Dua) Right side of Penninsula - East
Mountains - 2 nights in a Villa at Amandari (Ubud) this is where FS Sayan is located - Middle
Beach - 3 nights in a Beach Front Villa at Amankilla (Candi Dasa) Main Island - South East
Should I allocate more time to the mountains? Move around less? This is our honeymoon so we will venture out periodically but hope to stay secluded also!

I really think you're nuts to keep moving around on your honeymoon - do 1 beach & 1 mountains - probably in reverse order - all that packing & unpacking & moving would make me crazy! If you're having a big wedding, you're just going to want to kick back & relax & enjoy that private pool! Get to know 1 or 2 places really well & feel like more than just a couple of nights visitor, moving on in a day or two...
