It appears that this was charged by AC and at that point I could see the complete itinerary including QF flights on AC.com as well as on cowtool. Interestingly, and somewhat logically, the the predicted SQD reported by cowtool showed a pro-rated portion of the ~$11k that was charged so about $7k in SQD.
A dew days later the TA realized that the QF portion was not ticketed and credit card was charged another $4k for the QF ticket which was now fully ticketed. However, I'm still at only 7k SQD according to cowtool. So... whom should I reach out to to make sure that I get the 11k SQD for the AC portions of the itinerary? Is it the AC concierge, AC ticketing, my TA? or should I wait until after the flights are complete and see what actually gets credited?

Quantas is a member of Oneworld-and not an AP partner as far as I know. So no SQX.
Sorry I misread your post. Can you not reconcile the original cowtool PNR or booking confirmation to deduct the taxes and other fees for the difference?
