Having had 2 freq flyer numbers in a reservation can be problematic. Changing the ffn does not always stick, and even if the boarding pass has one ffn credit can go to the other. This is not a problem unique to QF:- happens with other airlines also.
Is this flight a cash booking?
"QF # seems to be in the first spot." Can you see both QF & EK ffn's? Or just one?
Have you tried in QF manage booking? You need to remove the QF ffn and put in the EK ffn. Often suggested for Oneworld try Finnair AY and/or Royal Jordanian RJ manage booking to remove QF ffn. After a time back to QF manage booking to add EK ffn. Or change at checkin. Others may have different methods~suggestions.
Check the boarding pass and keep it until flight posts.
