I don't think the IB-to-IB transfer is the issue here, but rather (if I'm understanding right) that you're on two entirely different tickets?

It's not clear what your two segments are and therefore what your MCT should be, but I would personally not be comfortable with 90 minutes at any US airport when dealing with an international flight and having to clear immigration.
