Also, I see BOS-NRT avail and NRT-MNL avail on AA and able to hold it but both AA and AS cant price out BOS-MNL? What gives? is it a marriage segment issue? am I SOL?
Yes.

East Coast (non West Coast) to MNL on JL is 100k in J. It is 80k to TYO on JL from BOS.

First of all, good luck finding non-stop J BOS-TYO. I only found 3 dates for the next year available on the calendar, all next January. You probably will have more luck with other gateways.

I did some experiments (you can too!) to get more information. The NRT-MNL flight is married restricted in J for the dates I have seen. JAL won't let you book US-NRT in J connecting to NRT-MNL in J. There are workarounds. JAL will let you connect to HND-MNL in J. Alaska is not good at showing this option, possibly because HND-MNL leaves early the next morning (different calendar day), but I have been able to see this on an AA search and AS will show it if doing a multi-city booking. I was even able to use multi-city to get BOS-NRT-MNL to show (where both were available separately), but since AA did not show it I believe it to be married and there is a high probability that attempting to actually book this would fail. HND should go through.

Edited to add:
Forgot to mention, you can also avoid married restrictions through NRT by booking a stopover in TYO of greater than 24 hours.
