You always OLCI / check in at the airport with the operating carrier of the first flight you are flying, no matter who you got the ticket from. So you check in with Discover. If you look in the AC app / website 24h ahead of time it will tell you this as well, check in with the operating carrier.

You should get both boarding passes.
