Have you managed to select seats through QR before?
I have so far booked under JL59/50 so I have had no issues with seat selection directly from JAL. If you are booked under the QR code, QR will have to assign the seats, JAL does not have access to the seats assigned for QR bookings.
Below are the seat maps from a JAL perspective. Interesting side note, JAL Y bookings are entirely assigned to PY.
