If you booked directly with the airline you could have asked to be moved to another flight for free, no matter the timing, or cancel the whole ticket for a full refund.
Unfortunately I have no idea how to deal with a third party in this case. What booking.com said sounds like BS, but I don't know if they attached further rules to the booking when you made it with them.
I can only suggest to check any Booking.com rule and then the EC261 regulation for cancellations.
