My experience with Cebu connecting flights in one PNR is you technically don't 'clear' customs in MNL. You do however need to pick out your bags (or point them out to PR transfer staff) and PR will load it for the domestic flight. Customs clearance will be done in Cebu.

Taking the NAIA/PR shuttle (or leaving the airport) without your checked bags is a plus but the downside is upon landing in Cebu, you'll have to trek from the domestic terminal to the international one to claim your bags. HTH
