Paying with your company credit card is fine. The key factors for earning points are did you book direct on Marriott website or via a corporate travel platform/agent (Concur, etc.)? Nuance with Concur and other corporate travel platforms, make sure you book a direct Marriott rate and not a OTA (Online Travel Agent) rate like booking.com, hotels.com, etc. Concur and other corporates platforms now intersperse ineligible OTA rates like booking.com with direct rates. You need to read the fine print..... Finally, if your employer negotiated a rate with Marriott that excludes nights and points earning, then you won't earn anything regardless of how you pay.

TL;DR Paying with the company credit card is not the determining factor in earning points. The rate used and how it was booked is the determining factor (e.g. book direct on Marriott.com or a direct rate (not an OTA rate) via your corporate travel platform (Concur, etc.). .
