Layover at NRT is 12 hours and 5 minutes, arriving at NRT at 06:25 so I plan to either head downtown or visit the aerospace museum during the day (other suggestions are welcome).

I've not transited through NRT since COVID so I'm not 100% sure what's there any more. Will I be able to enter a JL lounge when I arrive from HAN, eat take a shower then head out?

In theory, no. In practical terms, you can have the staff help you back to the arrivals level to be able to exit the airport.
