It sounds like the agent at the ticket counter did not process the ticket correctly. Unfortunately, it happens and these days with limited gate support (usually just one agent), the agent didn't have time to research it correctly and fix it. I would call American Airlines, ask them to figure it out. and make sure you are not charged. Once that happens, I would also submit an email complaint to Customer Service.
