I do not read this as prepaid charge. What they mean is only the rate quoted at the time of booking qualifies for miles and MQD's, before taxes and fees.
What happens between you and hotel later, stays between you and the hotel. Things like paid upgrades, paid breakfast, parking, late checkout, extra nights. Hotel doesn't share those profits with delta travel, hence no credit.
For the rate quoted at the time of booking the merchant loses profit margin to the booking agency.
