I've got a similar issue at the moment. AA ticket BA flight number on AA metal. Finally confirmed both PNRs AA and BA but whichever website I use they both say I have to book seats with the other. Bizarrely there are 3 other similar flights on the PNRs and seat selection on those was fine.

Their systems don't always talk to each other even if they are Oneworld!
