No first hand experience, but when on 1 ticket I would be highly surprised if IB at the check-in counters at LIS would refuse or be unable to issue BP for the QR segment. IB at MAD will most likely refuse to issue BP and refer you to contact QR.
If you do not get a BP at LIS, you should be able to online with QR or in the app. This will allow you to transit/remain in transit at MAD. Or just wait for QR transit desk to open?
