agent claims they have a policy where a child must sit by the window. The configuration is 1-2-1 and I like us to be seated in the middle.

I wasn't able to save my seat selection myself thus was forced to call

Is there such a policy??
AF does in fact have such a policy. Child in the window seat and accompanying adult in the middle of the same aisle.

When traveling with my wife and son, we assign 2 middles and a window in a row, with my son in the window seat. The FAs then don't mind if my son sits in the middle, between us. If it's just you and the child, though, the policy might still be enforced (both for evacuation and noise concerns, I imagine).
