Yes. The multi-city search only affects the way that the itinerary is priced. The resulting ticket is indistinguishable from one purchased by searching for VCT-YQU directly.
Even if these were purchased as two separate tickets, you might be able to get them checked to your final destination without reclaiming them at IAH. In the case you're describing, it's automatic. Your bag tag will be for YQU.
