I used to do this all the time. UAs site (since the merger with CO) often - I think it used to be always - doesn't check married segment availability when searching as multi-city. Booking as a multi-city, when it does that, might be the same, save money (a little or a lot) or cost [little or lot] more. It all depends how faring is done on those particular routes. I initially used this method because UA.com at one point was very stubborn in not showing legit connections - they might show me a CVG-ORD-SFO with a 35 minute connection or a 3.5 hour connection, but not the 1.5 hour connection I wanted. When I did this, I also sometimes noticed the differences in pricing, and so realized it did this.

In your case, I'd guess married segment availability VCT-YQU is at a high fare level, say V, while VCT-IAH and IAH-YQU - yes on the same flights - have something in a lower fare class - say L. UA.com probably should be, but isn't, doing a final check before purchase to show that you aren't supposed to book the L fare.
