I think the disappearance from the "Past Flights" section is probably more to do with the denied boarding rather than the claim for compensation.
I've never had a flight disappear prematurely as a result of lodging a compensation claim - but I've also never been denied boarding by KLM (yet!)
In any event, I wouldn't read anything into this "disappearance" as being intended to be malicious or an attempt to thwart your claim; regardless of whether the booking is listed or not, the details of the booking are preserved. Not only do you have the boarding passes, etc, but you (presumably) have the email trail of confirmation, e-ticket delivery, etc etc as well as proof of payment for the ticket.
