they need to go back to the original ticket and not the re-issued ticket. That also what they need to do in case mileage earning gets messed up (which is sometimes does). For even exchanges it doesn't matter, but if you need to pay to make a change (which is what it sounds you'd like to do) then you will have to get back to the original fare construction.
