It may vary at different stations with different equipment, but I've found passport scans do work at the "ticket" scan entry/exit gates inside the stations but not at the security check gates outside the stations, where you have to go through the manual line.
If you have your passport verified on 12306, it will work on the ticket gates. If you have not had it verified then it is likely to NOT work with the automated gates.
