To answer my own post. CX said that they do have an interline agreement with QR and can check bags through and issue boarding passes for all sectors even on separate tickets.
However, this specifically excludes Manila where they have written instructions from QR not to through check bags. They can, however, issue the boarding passes (which is no use in effect).
They clearly said that this is only for Manila and only because Qatar has told them not to accept for this one transit point.
