The walk between the stations takes about two minutes. An alternative would be to get off the Skyliner at Nippori and transfer to a JR train to Ueno. It's an added connection but it might be preferable if you don't like crossing roads with luggage or if it's raining outside. Whether you use Ueno or Tokyo, you have some distance to cover within the station to reach the Shinkansen.
If your flight is on time or early and you head to the station at NRT really quickly , the 3:13 PM skyliner will get you to Nagano in time for the 6:20 bus to Hakuba.
