I am booking a trip there for next week and am looking at the same things. Until recently, there was a dedicated water shuttle that connected Vilano Beach to St Augustine, but it appears as though it has been discontinued. You can now buy a ticket on an evening cruise and they can "drop you off" downtown if you like, but expect to pay $20-30 each way per person.

I just quoted an Uber ride and it was $7 for the 2 mile drive, so it's not a big deal.
