Hyderbad - Colombo - Tokyo Narita with 8hrs layover on Srilanka Airlines(Not sure if I can do this route) booked as an award ticket via AA
Tokyo Narita - Boston - SEA award ticket from Alaskan airlines operated by Japan Airlines (As long as my US visa is valid) I know i don't have any issues/problems for this leg.

The reason for the doubt is people residing in India are not eligible for eVisa, so I'm not sure if Srilankan Airlines counter in Hyderbad might know how to validate single entry eVisa which I obtained from USA
Generally, transit in Japan on separate tickets is not an issue. You can stay airside and not need a visa. Just make sure you don't need to reclaim luggage between airlines.
