Tokyo GND controls aircraft from the gate spot to the hold line before entering the runway. Tokyo TWR controls arrivals and departures on runways. Tokyo TWR provides departure clearance and landing clearance, along with clearance to enter the runway.

So, JL516 should have been in contact with Tokyo TWR. JCG JA722A should have been in contact with Tokyo GND. When JCG JA722A reached runway hold line it should have switched from Tokyo GND to Tokyo TWR and JCG JA722A should have received clearance to enter the runway from Tokyo TWR.

I think clarification need to be made if JCG JA722A was talking to Tokyo GND or Tokyo TWR at the time JA722A entered the runway,

Additional information, HND also have Tokyo CLR (Tokyo Clerance Delivery), such control does not exist in all airports. Before push back from the gate, pilots contact Tokyo CLR. Based on the prior submitted flight plan, Tokyo CLR will provide clearance for departure or provide any changes to a flight plan then provide the departure clearance. Once the aircraft receive clearance from Tokyo CLR, then the aircraft contact Tokyo GRN and ask for push back clearance from the gate.,

Based on the transcript shown above the aircraft seems to call the tower when they are on C, and tower gives them the holding point. Delta gets C1, JCG gets C5, JL179 gets C1 behind Delta. So is the transcript a mix of tower and ground? Or do they check in when they are on taxi way C?
