I purchased Emirates tickets through Trip.com for a Stockholm to Japan flights, scheduled in three months, with mixed economy and premium economy classes. Is EK selling PE on your flight or can you see PE seats on the airline seat map?
Just another reason to book direct with airlines not with online travel agents (= computer programmers)
