Shinkansen e-tickets can be linked to mobile or physical Suica to enter and exit Shinkansen gates; other JR East train reservations can not be linked in that sense. For that reserved seat travel booked via eki-net Japan native account, the basic fare charge can be paid via (linked or unlinked) IC card / mobile IC and there is no need to pick up ticket.
The reserved seat ticket machines in Shinjuku should open very early - at Shinagawa they open at 4:15 am for example.
