If you get a new ticket No. from TK M/S you are good to go. Just bring the eticket receipt /be prepared to show it on your phone, so the UA check-in agent can enter/attach the (new) ticket No. to the reservation if needed. Most likely it is just the UA reservation that has not been updated with new ticket No. Not a big deal.
How would I know that the new ticket is valid for travel on both legs, though? The old reservation had a ticket number too that, when entered into Turkish's website, showed both segments, but UA said only one segment was paid for.
