What you say makes sense - I'm sure there are legalistic clauses to safeguard owners in the event of a brand's acquisition, which is why some legacy SS properties like Zighy Bay are still not part of the program. It also makes sense that they may be dismayed by being part of a larger company that may not align with where they want to be/pay any fees or royalties that may come from this, so they'll sit out and wait, and then go independent or rebrand altogether.
What I am surprised by, however, is how newly built SS properties are coming online and not integrated; I gave the examples of Shaharut and Southern Dunes because those two were built and opened well into SS's ownership by IHG. I can imagine that the tech/software is all available and ready, so I can't picture why new hotels would be added to the portfolio but aren't participating in the program.
