Option 1 - you do not need to clear immigration as long as you are on one ticket. You have to go through transit and security which is not much fun. Also if your first flight is delayed, and you've booked through Kayak, it's going to be a nightmare trying to get your flights rebooked.

I'd personally take the Emirates option, as it's a single airline, and they have good ground service in case of flight delays.
