AA 2305 is a Flagship transcon with 3 service classes, but my boarding pass only shows "Business" without Flagship.

Yep, as noted above JFK-SFO in business comes with Greenwich access at JFK and the AC at SFO if you need it. Whether or not your ticket or boarding pass or receipt or anythig else says "Flagship" or not is irrelevant, you get access.
