Maybe not - they use planes out of ANA's mainline fleet, not a segregated fleet. Probably just a difference in paperwork for each flight.
It is a separate fleet. But apart from a small print on the fuselage saying Air Japan and the colour/pattern of the cabin attendants' scarves you can't actually see a difference on whether you are on Air Japan or ANA mainline. There is a good chance of getting a European/US pilot on Air Japan, but not on ANA.
From a customer service perspective, I don't think it is possible to discern which of the two operators you are on.
