Specific seat selection is possible during the booking process at ÖBB's website, using the "go to seat selection" under the reservation tickbox. However, in the future, I recommend booking routes between Austria and Czechia with ČD. Their booking engine is much easier to use and they usually offer better fares.

I just got taken by this recently. Sort of panicked-bought a Wien-Praha ticket just in case the "cheap" FC tickets sold out (for some reason due to timetables past 9 Dec., Czech and Hungarian rail weren't (and mav.hu still aren't) selling any tickets past then. Bought the Wien-Praha for €57.20 (sparschiene of €27 + 30 for the FC UG - last fare at that bucket, next UG was €96)) for my wife. Days later, I got the same ticket for myself for the equivalent of €29 through Czech rail when it became available.
By contrast, the FC tickets I bought from OeBB for Budapest-Wien (which mav.hu still isn't offering) ran €14+7 a piece (albeit in EuroCity). Czech rail does include an automatic seat reservation but no choice of seats.
