Never had this happen with any other airlines than Etihad, and it doesn't seem that Emirates has the same issue.
Is the EY-operated sector coded on your ticket as LH xxxx or EY xxx ?
If it's coded as LH - you will not be able to gain Etihad miles - but only Lufthansa miles, as the ticket has been issued on Lufthansa's ticket stock on their codeshare flight number.
If it's coded as EY xxx - you can get miles - I'd fill in the claim miles form on Etihad Guest's website -

You can get EY-marketed sectors on LH connecting to EY-operated sectors through Germany - or stand-alone LH flights via their new ticketing website that nows shows prime flight numbers when no codeshares are available albeit at a slightly higher price.
