The AS Marketed / AA Operated flight earns as any other AS flight in Mileage Plan. The mileage activity will show Alaska Airlines SAN-ORD. The AA operated flight does not, however, earn a segment.
Your calculations are correct for I & D fare classes.

Note: Since there is an AA segment in the itinerary, you cannot purchase this with AS wallet funds. The T&Cs on gift certificates also has this limitation which to me seems wrong since gift certificates are the same as cash and the value has no expiry date.
